I saw this paper in which the authors attempted to assemble a species-level phylogeny of all mammals for which there is sequence data available. The heterogeneity of the data and the size of the phylogeny make it very challenging, and I'm curious to see how they dealt with those difficulties. It should be an interesting reading for everyone interested in building phylogenies from sequences deposited in GenBank or other repositories.
